Rather than rank the first two you mention, I liken them to a piece of abstract art - difficult to access unless you know something about it's creation - the how, the why and the thought processes behind its creation. However, a piece of abstract art can be appreciated on a very superficial level as well - you can just like the painting because you like the painting without 'understanding' anything about it or the processes involved.
I bought TMR on the day of it's release and whilst I liked it, I didn't like it. I liked the idea behind it but soon realized I found it unlistenable, the same for Decals, so works of art which I couldn't access - probably sounds very pretentious but as an abstract painter myself I frequently have to try and 'explain' my paintings to those who don't understand, when sometimes there is nothing to understand.
I have read many accounts of how TMR was created and it is a creation. Decals is in the same mould, again I find it creative but unlistenable. I do have both in my collection but it is a rare occurrence for me to listen to either them.
As for the rest of Beefheart's albums they are far more accessible and certainly I don't hesitate when pulling one out to listen to - although my wife doesn't appreciate it very much.
The three I have mentioned as my favourites are ones I listen to far more frequently, not forgetting Moonbeams as well.
As for the Captain's art, I do like that.
